Blackburn have been charged with misconduct for the actions of their players and/or officials in the 1-0 victory at Newcastle on March 1.
A statement on The FA website said the charge was for "failing to ensure that their players and/or officials conducted themselves in an orderly fashion".
The match in question was a tight affair decided by a last-minute goal from Rovers striker Matt Derbyshire.
The incident which provoked the charge is thought to be a clash between Newcastle's Habib Beye and Blackburn's Morten Gamst Pedersen towards the end of the second half, when the players tussled over who had been awarded a throw-in.
Officials from both sides became embroiled in a stand-off on the touchline, before referee Rob Styles issued yellow cards to Beye and Pedersen.
Blackburn have until March 25 to respond to the charge.
