But the home faithful nearly witnessed the worst possible start when Liam Lawrence's shot was spilled by Shay Given and Ryan Shawcross fired the rebound into the sidenetting.
Minutes later, Ricardo Fuller fired another chance for the Potters straight at Given after good work by Jon Parkin, before the Magpies responded with Michael Owen firing a dipping shot just over the bar.
But Owen made no mistake after eight minutes when he swooped to fire home from close range after Stoke had failed to clear James Milner's back-post header following Damien Duff's cross.
Lawrence then cleared the bar with a curling free-kick, but Newcastle were reduced to 10 men after 29 minutes when Emre was sent for an early bath when his ugly challenge caught John Eustace down the shin.
But the Magpies made light of their reduced numbers when they doubled their lead two minutes later when Charles N'Zogbia's corner was headed into the net by the Claudio Cacapa at the near post.
The Magpies scored a magnificent third after 68 minutes through Milner, who chested the ball down before closing in on goal and unleashing a magnificent strike into the corner of Steve Simonsen's net.
Duff then capped a magnificent evening for the Magpies when he netted a fourth 14 minutes from time when he took N'Zogbia's pass in his stride and stroked the ball past the stranded Simonsen.
But the Potters had the final word when Lawrence netted a consolation strike, but Keegan and Co go through to a fourth-round date with Arsenal.
Elano secured Manchester City's place in the fourth round with the only goal of a tight contest with West Ham at Eastlands.
The winner came in the 73rd minute when Martin Petrov showed a great change of pace bursting to the byline before putting a fine cross into the box that Rolando Bianchi met at the back post only to head straight against the post with Robert Green beaten. The ball fell into the six-yard box and Elano reacted the quickest diving bravely to head into an empty net.
The game, which was watched by Fabio Capello's trusted advisor Franco Baldini, started with both sides giving away possession far too easily and it took until the half-hour mark before the first clear cut chance was created. A first-time cross from the right hand side by Luis Boa Morte was met on the volley by a stretching Dean Ashton but he could only direct his volley straight at Joe Hart.
Shortly after the Ashton chance a tackle in the middle of the pitch by Lucas Neill on Nery Castillo resulted in the striker falling awkwardly on his left shoulder. The Mexican looked to be in some discomfort as he was stretchered off with a suspected dislocated shoulder.
