Spain centre-back Carles Puyol and midfielders Santi Cazorla and David Silva missed training to receive treatment for minor injuries sustained in the team's 2-1 win over Sweden.
Puyol is suffering from an injury to the sole of his right foot, Cazorla has a swollen left foot and Silva has sprained his left ankle.
All three players are expected to be available for the quarter-finals but are likely to be rested for Wednesday's final group game against Greece.
Spain are already assured of finishing top in Group D after winning their first two games against Russia and Sweden.
Defending champions Greece have been eliminated.
Luis Aragones's side, already assured of top spot in Group D, could play either Romania, France or Italy in the last eight.
"All three are difficult, but from what I've seen so far the way France play would suit us best," third choice goalkeeper Andres Palop.
Spain faced France in the last 16 of the 2006 World Cup after winning all three group games but lost 3-1.
Centre-back Raul Albiol, who is set to play in Wednesday's final group game against already-eliminated Greece, said it would be unwise to underestimate Romania even though they did not have the track record of the other two possible opponents.
"On paper Romania are the weakest team in that group but they are a very tricky side to play against," said Albiol. "On the other hand, France and Italy might wake up at any time."
Striker Dani Guiza said Spain should concentrate on themselves and not worry about their rivals in the last eight.
"Any of them will be difficult sides to play against, but we should be worrying about ourselves more than them. We need to carry on playing well and keep winning our games."
Spain meet European champions Greece in the final group match in Salzburg with Aragones saying he plans to give the substitutes a run-out before the quarter-finals.
"We want to go into the quarters having won all three games," said Albiol following victories over Russia and Sweden.
"Whatever team plays on Wednesday will do it with massive enthusiasm. We want to keep winning.
"It was a big blow to Greece to go out the way they did and they will want to end the tournament on a high."
Greece, surprise winners of Euro 2004 in Portugal, have struggled at this tournament in losses to Sweden and Russia.

And in that case will have to play Holland... Am I right or wrong?
Well, it says that Spain have secured the top of the table on their group. But, mathematically, if Spain looses against Greece they'll stay with 6 points and if, say, Sweden beats Russia 4-0 or more, the the Swedes will be the winners of the group, won't they?
