Former winners CSKA Moscow were the first side to reach the knockout phase of the UEFA Cup with a 2-1 win over Poland's Lech Poznan in Group H.
They were joined by Manchester City and Milan, who won 2-0 at Schalke and drew 2-2 with Portsmouth respectively.
CSKA, the 2005 champions, reached the last 32 with a game to spare as they made it three wins out of three.
First-half goals from Alan Dzagoev and Russian international Yuri Zhirkov put the Russian runners-up in control before Semir Stilic pulled one back after the break.
In the other Group H clash, Deportivo la Coruna eased to a 3-0 home win over Feyenoord.
Turkish champions Galatasaray wasted the chance to guarantee their passage from Group B after Brazilian midfielder Edmar's goal nine minutes from time gave Ukraine's Metalist Kharkiv a late win at the Ali Sami Yen stadium.
The 2000 UEFA Cup winners, who have six points from three matches, should still qualify.
Only once since the group stage format was introduced in 2004/05 has a total of six points not been enough to qualify, with Rangers missing out in that season.
In the other Group B match, Olympiacos smashed Portuguese side Benfica 5-1 in Greece.
In Group C, Partizan Belgrade of Serbia lost 1-0 at home to Belgian side Standard Liege and Sampdoria were held to a 1-1 draw by Stuttgart in Genoa.
There was a good result for Ajax in Group F as they won 1-0 at Martin Jol's Hamburg, while Slovakian side Zilina were held to a goalless draw by Czech rivals Slavia Prague.
In Group G, Club Bruges drew 1-1 with St Etienne while Valencia hammered Rosenborg 4-0 in Trondheim.
