Striker Jim Hamilton was dismissed for a second booking in the 57th minute to leave Stephen Kenny's First Division Pars with too much to do in the return leg of the second round qualifier.
Ari Skulason struck after 27 minutes to give the Swedes the lead on the night but the Fifers certainly had their chances to recover from the deficit.
But Hamilton's red card - Dunfermline's fifth in just six matches this season - summed up their night as Hacken booked their place in the first round proper ahead of Friday's draw in Monte Carlo.
With the match switched from Hacken's non-UEFA compliant ground, the game began in an eerie atmosphere with fans - including around 1,000 from Fife - scattered across the 43,000-seater venue.
It was the hosts who made the early running, with Skulason dragging wide a long-range shot inside a minute.
The Pars, in need of a goal, boasted an attacking line-up, but too often the final ball let them down in a low-key start.
Hacken carved out a decent opportunity after 13 minutes when Paulo Jose Oliviera crossed from the byline, but Sol Bamba did superbly at the front post to block Daniel Larsson's effort.
However, two minutes later, Dunfermline passed up a gilt-edged chance. Paul Gallacher's long kick out was flicked on by Hamilton into the path of the on-rushing Stevie Crawford but from 12 yards he planted a drive just wide.
As the Fifers upped the tempo, Kevin Harper tested keeper Alexander Hysen with a close-range shot but the winger was adjudged offside.
Bamba then came to Dunfermline's rescue with another timely block on Jonas Henriksson after a clever, short free-kick.
But disaster struck for Kenny's men after 27 minutes when Hacken broke the deadlock. Daniel Larsson's cross from the right drifted over to the unmarked Skulason and he struck a left-foot shot into the ground across Gallacher.
Yet, five minutes later, the Fifers again missed a glorious opportunity, Hamilton nodding wide at the far post from Owen Morrison's cross. Crawford then fired wide on the turn after another Hamilton flick on.
After 50 minutes, it was Bamba's turn to threaten, when he just failed to touch in Stephen Glass' free-kick.
But if Dunfermline faced an uphill second-half struggle, their cause was hampered yet further with Hamilton's bizarre 57th-minute red card.
Booked in the first half for dissent, the forward picked up another yellow card when he kicked the ball away after being adjudged offside.
Kenny went for broke, bringing on Tam McManus and Mark Burchill, but being a man down prevented them from really testing their hosts.
Indeed, Oliviera should have added gloss for the Swedes on the break but Gallacher palmed his shot into the side-netting.
Henrik Larsson's skill and guile, meanwhile, inspired Helsingborg to a comfortable 3-0 UEFA Cup second qualifying round second leg win over Drogheda in the Olympia Stadium.
While the former Celtic and Barcelona striker failed to score, his clever approach work carved out the openings for the Swedish club.
The League of Ireland leaders kept the home side scoreless until half-time but by the mid-point of the second half were two goals down.
Drogheda's goal had enjoyed a charmed life in the opening minutes of each half with Larsson, Andreas Dahl, Razak Omotoyossi and Andreas Jakobsson all going close.
But the breakthrough finally arrived seven minutes after the interval when Dahl's deeply delivered free-kick was not cleared by the Drogheda defence and Jakabsson pounced to fire his low shot past Dan Connor from eight yards.
By the 68th minute, the home side was two goals up when Larsson's measured pass allowed Omotoyossi to shoot low past Connor at his near post.
The opening goal had prompted Paul Doolin to add a second striker beside Eamon Zayed but Guy Bates fared little better.
Deep into injury time Connor picked up Simon Webb's back pass and from a deflection from the resultant free kick, substitute Olivier Karekezi scored from 20 yards.
Sampdoria just edged out Hajduk Split 2-1 on aggregate after a nervy 1-1 draw in Genoa.
Jose Paolo Guerrero scored twice as Hamburg defeated Honved 4-0 and progressed. The first leg finished 0-0.
Lens destroyed Young Boys Bern 5-1 (6-2 agg) in Jean-Pierre Papin's first match in charge of the Ligue 1 side.
