The Argentina international made the Latics' pressure count in the 71st minute, unleashing a drive that beat Mark Schwarzer.
Giorgos Karagounis had opened the scoring, bursting through the middle to unleash a shot that went in off the post. His goal was not enough for Fulham as Di Santo ensured Wigan a point.
The visitors settled first, with Shaun Maloney getting a fourth-minute strike away. James McArthur saw a 20-yard effort go over as Wigan attacked, before he was denied another shot thanks to fine cover by Bryan Ruiz.
Ruiz almost put through Dimitar Berbatov, before Mladen Petric lashed over in the 15th minute.
Berbatov was denied by an Ivan Ramis block as Fulham continued to press for a goal, which came after 22 minutes. Karagounis picked up the ball 40 yards out and went past James McCarthy before rifling home a low strike.
Alex Kacaniklic mishit a volley when the Whites returned to the attack, with McArthur booked for yanking back Ruiz.
Ten minutes into the second half Schwarzer made a fine save from Maloney. Kieran Richardson did well to clear a dangerous cross, before Maloney again tested Schwarzer.
Di Santo fired a volley into the side-netting, leading Fulham boss Martin Jol to bring on Hugo Rodallega in place of Petric. There was a goal shortly after from Di Santo.
He cut in from the left and unleashed an effort that beat Schwarzer. Di Santo struck the side-netting, before team-mate Ramis was stretchered off in stoppage time. Maynor Figueroa cleared a Ruiz strike off the line late on.
